Completed Library levels, but only 12 out of 24 clues found

Completed full Library levels yesterday, but only got 12 out of 24 clues total. Nine up until the last Mastery level, and then I found three more in the last one. But the game is now complete and I still have only 12 clues.

Is this a glitch? Or a new feature? I am hesitant to continue to purchase more dice and play as it took many, many dice to get to this place, and it's a little disappointing.
