What triggers Skunkupines?

The Medieval drum is a sure bet. Otherwise trees or wheat harvest.

Corn and strawberries also triggers them.

Not all trees spawn them, but I know aspen trees do - the ones I am still chopping for the council line

As Stonecast said, your guaranteed to only spawn Skunkupines from the drums. You'll get more than enough wit how many drums are needed.

The daily goals are : 1) defeat 4 monsters; 2) clear 4 rocks - though I personally use the plant in a log instead; 3) tend 10 animals

I agree that it is good to use the "Plant in a Log" or the "Tree Log" for clearing "rocks." Other things that count for clearing "rocks:" 1. 1 hit on a monster trap 2. 1 hit on a "Roasted Cabbage Bush" (used to obtain cabbages for the Baron's Tent 3. rock outcropping - 20 hits 4. Dark Cave Formation 10 hits 5. Small Rock Pile - 5 hits 6. Iron Rich Rock 8 actions - ok if you need iron 7. Plant in a Log - 2 hits also gives petals and mushroom and sparkling toadstool 8. Tree Log - 2 hits - also gives Sparking Toadstool 9. Old Log - 3 hits, also gives mushroom and sparkling toadstool
I am going to assume that Elvenite Slab (10 hits) and Glimmer Rock Formation (6 hits) might also work, but I don't know.

Is there a strategy for Faerie Atrium? Should I craft the Transcendent Tones or wait till I have enough for the Gnome, Singers, or Musician?

Never craft the transcendent tones, you won’t get anywhere. You’ll be going in order on the list starting with the gnome, and you’ll most likely be able to unlock the last one on the last day of playing
