There is no restriction on non-resource or transformation buildings. Some here have >35 amphitheaters.

The crafting buildings are restricted or limited to 2. That's the game design. You will still get the message that tells you to 'level up' when you try and buy another, but that's just a standard message that doesn't apply to crafting (eg, kitchen, potion, workshop) or resource buildings (eg, hatchery, stable, mines).
