The new trees and stone work to your advantage. Sometimes I've received 2 gems from some of the regenerated trees.

It doesn't need to be checked out. This is a normal game occurrence. Not only plants, but ROCKS also regenerate, increasing your chance of unearthing more gems. Use it to your advantage and keep clearing your land before your base is so large that there's hardly room for regeneration.
My land is kept completely clear, and I jump at any new tree, shrub, or rock.
